最近、蘭の通う高校で頻発している幽霊騒動。その調査を買って出たコナンは、2年前に死んだ保坂という生徒の机が忽然と中庭に移動するという怪現象を目の当たりにする。雨上がりにも関わらず、足跡もなく中庭に置き去られた机。そして、そこに残されていた「我が恨み未だ消えず」という恨みの手紙。調査を続けるコナンたちは、保坂の友人でもあった塚本から「中庭には校長先生がいたはず」という目撃証言を得るのだが…。
